Though there definitely is no doubting the Debug ROM is real, unless someone went hacking wizard on it and added all of those wonderful debugging extras with unknown methods. O: Well, shoot. I personally would love to see more advanced physics simulations: Ragdoll physics, better destruction physics(say, you destroy a pot and its pieces stay, and have physics to themselves... hard to explain, just think wooden crates in Half Life 2), more physics involved puzzles, ect. I know a lot of that doesn't really seem Zelda, but with the power of the Wii U... why not? This was sent from a magical space satellite in the Andromeda Galaxy. Hurr.

Since I am no professional with these things, I have a possibly noobish question: Has Majora's Mask hacking advanced to the same level of Ocarina of Time hacking? If so, I'd imagine doing something like this would be possible in MM as well? What with it having its own debug ROM and everything, to boot. Or is that ROM not as well documented/explored? About the sages bit: Now, so going off of Link being killed by Ganon/failing somehow, who's to say Ganon didn't kill off the sages afterwards? So, with those sages gone, we can at some point consider new sages came along, this time all Hylian for whatever reason. .... That's all I can nitpick at right now. >.< While I agree with a lot of what you say, I still don't consider the timeline illogical; but that's just me.

How is it illogical, exactly? Really, what is so illogical about having games based off of an alternate universe? I fail to see how. Or, it could just be people whining about how the timeline is not what they wanted, or irritated how some of their favorite games technically never even happened due to the whole alternate reality bit of it. It's not a big deal, either way. And the decision they made is certainly not illogical.
